Hi Anil,

To further a bit on Chris' point - if you are looking to do a kernel
operation (2D) on a 3D stack of images, then, this is possible with the
sequence function in Image-Pro Plus. That is, you can apply an n x n filter
kernel to all images in a 3D stack. Each filter operation would be performed
on each image in the stack and would not take into consideration the
previous of following frame. If this is your goal, then, yes, Image-Pro v4.5
can perform this function. If however, your computations involve
considerations of neighboring frames, then Chris' comments regarding future
feature considerations would be valid.

Anil,

The current set of 3D tools was limited by the time available for
development before our self imposed release date, and more importantly by a
desire to put a useful tool on the market and get user feed back.  We will
be looking for any and all suggestions that user can give us as we continue
development on these products.

Unfortunately, we do not currently support any 3D operations other than the
ones included in Sharp Stack (deconvolution) and 3D Constructor
(visualization).  As development progresses, we will add additional 3D data
manipulation and analysis capabilities.

My question was directed more at doing COMPUTATIONS in 3D. Most of the
computations that Mediacy offers is the sharpening or deblurring routines. I
was more interested in other kernel based routines (currently done in 2D)
and hoping mediacy kernel calculations tools would work in three dimensions.

    Here is an excerpt out of an email that Dean Sequera our  Vice
President, Marketing & Product Development sent out a few days ago about
some of our new products that do what you are asking about.

Introduction of Three New Image-Pro Plus Plug-Ins

Media Cybernetics proudly announces three completely new modules for
Image-Pro Plus to enable 6D and 7D acquisition. AFA (Advanced Fluorescence
Acquisition) automates image acquisition across numerous dimensions and
manages the information sets. SharpStack integrates the most popular
deconvolution algorithms with a simple user interface into Image-Pro Plus
4.5. And 3D Constructor offers extensive qualitative tools for rendering
Z-stacks to expose relationships amongst and within objects.

AFA

AFA is a major enhancement to Scope-Pro. The user must have Scope-Pro
installed in order to enjoy the benefits of AFA. You can manage all
combinations of acquisition modes: time, channel (most often used with
fluorescence wavelengths but other modes as well), focus (Z-stack), and
stage position (with well and user-defined settings). The Set Manager allows
you to organize, view and extract any single mode sequence from the set. It
also allows X/Y tiling, essentially making 7D analysis possible. Each tile
position is separately addressable. It has a logical workflow with a tab
dialog interface. It uses the recent EDF (Extended Depth of Field) features
to aid in optimization of Z-stack and focus. A convenient preview mode lets
the user see if things look good before the run is started or lets the user
take a peek while the run is active.

SharpStack

Obtaining clear images from a Z-stack is a challenge for microscopists. The
SharpStack  add-on module for Image-Pro Plus extracts clear, sharp images
from a stack of hazy planes. Unlike other deconvolution solutions,
SharpStack integrates seamlessly with image capture, 2D processing, analysis
and reporting within the worlds most popular image analysis software,
Image-Pro Plus. Nearest neighbor, no neighbor and inverse algorithm
functions are employed to sharpen one or all planes from a Z-stack.

3D Constructor

3D reconstruction and visualization may expose hidden relationships within
and amongst objects. Like SharpStack the visualization workspace is
integrated into the Image-Pro Plus environment. Z-stacks collected via
Image-Pro modules Scope-Pro and AFA or loaded from stored files (including
all major confocal formats) may be rendered.

Hello:

This is a sort of futuristic question. Does Image-Pro have the capabilities
to do 3D computations? For e.g is it possible to apply 3D kernel based
calculations on a image stack (sequence) made up of individual confocal
slices? Would it be possible to develop a macro to do this ?(though this
sounds incredibly complex)

This would be useful in finding objects in different image plans when
objects span across multiple image planes including basic operations like
sharpening etc. With confocal microscopy(hardware or software) becoming
prevalent would this be a future direction that Image-Pro would like to go ?
